Independent car insurance agent payment

I had a couple accidents in the past few  years and regular car insurance companies won't accept me. I'm going through an independent agent and doing a policy with progressive.

I asked if I pay through progressive's website. He said no, they would have my checking account info and just take it out monthly. Is that how it usually works? i don't want to be scammed!
